The video is a visualization of agricultural activity and human populations in North America over the years, but the genocide shows up pretty clearly. Right around the beginning of the 16th century, hundreds of the green pixels representing agricultural activity start winking out. Then, you can see the settlers sweeping from east to west across the US.
Most of the deaths are probably due to diseases instead of outright murder, but it's important to remember that when the settlers realized the indigenous people were vulnerable to their diseases, they tried to deliberately spread the diseases.
